Bioprocess and Biosystems Modeling

We develop state-of-the-art models, algorithms and open-source software for the quantitative analysis, design and optimization of bioprocesses and biosystems. Our research addresses current challenges in strain characterization, selection and optimization, as well as process analysis and development, combining data-driven and mechanistic approaches with mathematical rigor and the close integration of theory, simulation and experiment.

RESEARCH TOPICS
Typical research projects span data analysis, mechanistic and data-driven modeling, model calibration and training, parameter estimation, uncertainty quantification, optimization, and experimental design. We use quantitative models not only to interpret experimental data and test hypotheses, but also to guide experiments and support the design and optimization of biological systems and processes.

Current key research topics include:
- Quantitative live-cell image analysis
- Isotope-based metabolic flux analysis
- Bioprocess and process-chain modeling
- High-fidelity simulation
- Bayesian inference and uncertainty quantification
- Experimental design and model-guided experimentation

Many of these projects require advanced numerical methods and high-performance computing, particularly for Monte Carlo sampling, global optimization, and computational fluid dynamics. We develop and maintain dedicated scientific software packages, most of which are released as open source (see our [GitHub page](https://github.com/modsim/). Our most widely used software tools include CADET and 13CFLUX
- CADET https://github.com/cadet/ for process chain simulation including fermentation, filtration and chromatography
- 13CFLUX https://www.13cflux.net/ for intracellular flux inference using data from isotope labeling experiments
- hopsy https://github.com/modsim/hopsy for MCMC-sampling convex polytopes
